One of the most frustrating parts of the game is when the AI decides to not expand the city thus ruining potential points/areas to get resources from. Perhaps you could enable some sort of penalty (ie lose the 3 bonus population)

So when you get to Level 3, you have the option of Expanding City or Bonus Population. If you choose the Bonus Population, you would only need 2 resources to get your city to the next level.
My suggestion was allowing someone to expand the city later on but you would sacrifice and lose 3 resources that were given to a city. I don't know if I'm using the correct terminology. IE a population is when you collect a fish, you get 1 "population", a mine yields 2 population, etc
